How Do You Create A Transparent Texture!!!

how do you create a transparent texture, because time I make one with photoshop, the game fills it in with the original and i can't find the original texture file to remove that

Using layers in photoshop, just erase whatever is on a particular layer and make sure there's nothing else under it.

That's how I'd do it anyway.
