Someone help me with it... i don't know what to do :(

After I moved it in WADMerger to be in "horizontal"

Don't move it in WADmerger, cause it doesn't always works. Best is to use Stripx to export it as dfx filea, then opening it Metaseq forexample and move it to the floor. Finally import it back into your WAD and your problem should be fixed.

The original FLARE_INV_ITEM placed on the floor tended to go through the floor in the Level Editor, but was placed well in game. I think it had something to do with its collision.
I think the method suggested by Yasin is the best way to go, but if you still want to try I suggest you to recalculate the mesh collision (the white box in the first picture) in wadmerger.

Collision doesn't have much to do with it.

Many of the pickups appear to be in the ground when viewed in WADMerger. But they are not in the ground when placed ingame. ;)
If it does appear in the ground ingame, then it is best to export the mesh and adjust its position in Meta, like Yasin suggested.

I used this method to make a burning flare appear on teh ground instead of in teh ground. (Remember in TR4 when Lara would throw away a burning flare and all you could see was the light coming from it, but not the object itself?)
Works like a charm. :D

But what about its behaviour when Lara throws the flare away. Does the game engine adapt the trajectory to the new height/position of the flare?

Good point, but we don't know which item he altered. I am asuming he changed the looks of Flare_inv_item, which is not the same as the flare object. ( Well I hope he did else I am wondering also how that is possible XD )

And nobody reported bugs concerning the flares. ;)
