Major plot spoilers follow, don't read if you don't want to know.
1. Where is Atlantis (or at least the Golden Pyramid) supposed to be?
It can't be more than a long nap's yacht journey from Egypt, which would put it in the Mediterranean.
Unfortunately, Atlantis is referred to in the cutscenes as a continent. The Mediterranean is too small to hold a continent; anything in the Med would be part of either Europe, Africa or Asia. If there were no Mediterranean at all, then I suppose Atlantis would be the supercontinent of all three combined. But that doesn't quite seem right either.
2. If the city of Atlantis is in the Med, then how did Natla's stasis chamber end up in Nevada? One presumes that Natla's burial location would be near the city and the Golden Pyrmid. It couldn't have been tossed there by the meteor impact, as that would have opened the chamber as surely as the Nevada nuclear test.
The only way I can make all this work is if Atlantis was the supercontinent of Pangea, the events in Lara's visions were 65 million years ago or more, and the meteor that destroyed Atlantis created the Med.
