I'm a bit confused about this, but I'm pretty sure it's like this: the Atlantean people were normal humans, and the "bacon monsters" were a "master race" created later on by Natla with the help of the Scion. Okay, fair enough. Qualopec and Tihocan imprisoned Natla for this crime, as it was abusing the Scion's powers. Again, understandable.
So what the hell are Natla's mutants doing in the tombs of Qualopec and Tihocan? If they were against Natla's creations, why would they have them in their tombs?

O.K. I'm just guessing here. Maybe all three of them invented those mutants, and Natla decided to take everything over to create the new breed. I have no clue !! :rolleyes:

I'd really like to know why they were in there too. Maybe Natla put them in Tihocan's tomb (I don't remember them being in Qualopec's tomb, just the mummies) because she hated him and wanted to annoy him.

I don't think Tihocan and Qualopec had a problem with the mutants existance, especially since in Natla's imprisonment cutscene Qualopec accuses her of invading Atlantis "with their own army" (probably meaning the mutants), and also the lever which freezes Natla is pulled by a mutant at Tihocan's command. They only had a problem with Natla going after them with a mutant army at her back :)
l believe the pyramid was normally used to create the warrior creatures in time of need, Atlantis seems to have been a peaceful place that would only have need of an army for protection, not invasion. The Scion was split in 3, and each ruler having possession of one part of the Scion was no doubt a safety precaution in case any one ruler decided they wanted to rule over all Atlantis, Natla somehow got possession of the other 2 parts. Since the pyramid would have been set to create the normal warriors possibly Natla ended up with a pyramid full of them and needed to get rid of them first before she could start to experiment. So she sent them of to the lands that Tihocan and Qualopec ruled over, keep the them busy so she would have more time to play with the pyramid. Seems the other 2 were up to the challenge though and either managed to defeat the armies Natla had sent or somehow regained control of the warriors. From the 1 Natla created mutant we see in Tomb Raider 1 it seems Natla was using some of her DNA with that of the warrior species to create a new species she obviously thought would have a better chance of survival. Seems originally she had time to create more, but they were all destroyed (supposedly). Both the normal warriors and the one we saw of Natla's seem to have the same skinless appearance, so l would assume that was just a limitation of the graphics that they had that bacon like appearance. Possibly they would have looked like the warriors in the FMV's with better graphics

Everyone's pretty much covered it already, but here's my thoughts:
T/Q/N weren't of this world. They created a race of Atlantean Guards (mutants). Natla got power hungry and thought she could do better, and make a better race.
She invades Q & T with an army of their Atlantean Guard mutant slaves, empties out the pyramid and uses it to breed her new super race - the full 'Torso monsters'. T & Q decide enough is enough, wage war against Natla and her Super Full-Torso monsters, obliterate them and capture Natla.
My reasons for believing this are from what Tihocan says in the imprisonment clip.
Qualopec: Breaking the free bond of consent that our people are ruled and secured under, and invading Tihocan and myself with our own army. Our warriors emptied from our pyramid so that you could use the pyramid – its powers of creation – for your own mindless destruction.

Tihocan: You used the sacramental place as a source for your individual pleasure, as some freak factory.
...
Natla: They’re survivalists. A new generation.
...
Tihocan: A slaughter heap now.
