Karel was waiting for one of them to come out of the Louvre to get his hands on the painting. We know Karel was waiting outside, Kurtis was unconscious so presumably Karel knocked him out, then knocked Lara out, stole the painting, hid Kurtis somewhere and walked off as Bouchard's doorman. Leaving Lara to be picked up by Bouchard.

It was never shown how Eckhardt got it, did it really matter? Presumably Karel possibly pretending to be someone else gave it to Bouchard to deliver, or maybe he just put it on Lara for Bouchard to find. But it was hard to be sure who was who sometimes. Bouchard mentioned at Vasiley's about taking delivery of the painting at the Louvre and delivering it to the Strahov, whether it was karel pretending to be Bouchard or the real Bouchard, Bouchard was in Prague for some reason. Kurtis admitted to having it and losing it, so it had to be Kurtis in the Louvre and Kurtis who was unconscious when Lara came out. We saw Karel speaking to Eckhardt while Kurtis was speaking to Lara, so it was the real Kurtis in the Strahov.

Hope that sort of made sense, if not blame it on Karel.

Edit - The precise words of the conversation about the painting.

Bouchard - I had to take delivery of a painting that was in the Louvre and bring it to the Strahov here in Prague.

Lara - My painting! That wasn't easy to get that out of the Louvre Bouchard.
