Do you think the exported animations could be made compatible with the TRLE Lara?

I don't know, I've never changed TRLE animations. You should ask in TRLE section.

AOD Lara and TRLE Lara have different proportions, so even if you "transpose" AOD Lara's animations using some of its bones to fit TRLE Lara, you would still have some differences and it would need some polishing. Plus, it seems AOD Lara uses more keys, like Scale and Position, which can't be used with TRLE (except the position for the root mesh), so the animation might end up different. In my opinion it would be easier to replicate the animation ourselves, with AOD Lara next to TRLE Lara for comparison in real-time, the result would be smoother and closer to the original animation than a conversion.

Some programs have got pretty good retargeting tools which should at least help overcome the proportions issue.

Oh really? Never heard of this before. Tell me more.
Would it also correct the fact that some "bones" are absent? Like the shoulders for example.

I've only used Maya's retargeting tools but the best software for animation editing is actually MotionBuilder. They're both from AutoDesk, though, so I wouldn't be surprised if MotionBuilder and Maya used the same or similar retargeting algorithms. I'm pretty sure that Blender has got some sort of retargeting functionality, as well, but I haven't tried it out yet (will actually have to do that during the next few days, though, for a project I'm working on) so I can't comment on how well it works.
