If you took itinto photoshop and gave the texture an alpha channel where everything is slightly gray, it should make it transparent, I think.

No, it doesn't.
I believe it's more about the right choice of an appropriate looking (opaque) texture.

In real life, water is not that much transparent if you look at some reference photos:

Even with transparency, yet without refraction and reflection the result will still look weird (highly unnatural). So it's like I said: to create a good looking water effect, it would take quite a lot of research and programming too.

On the other hand, pictures like this one prove that it's possible to create cool looking water effects even with the current system... and a bit of post-processing .

I know it sounds redundant, but the transperency of water depends on how clear it is. Tropical island waters looks far more clear then water in a river does because of the content of the water. Heck, I've heard of some games where the water effects are all just really high animated displacement maps.

That being said, You could make the effects on the water all texture-based by making it a phong texture with a light alpha channel transperency and a bump map, I think. (You just need to keep the skybox on so that the water seems deep).

Oh, that reminds me, can you make it so we can have mods for the skybox as well? I mean like what you did where we can have folders for the different modded outfits, but for the skybox.
