Have you tried WADMerger?

You can save those by using WADMerger. Press "Load TR" on the right, load the .tr4 file of your level, and copy the objects to the left side, then just save the wad. You might want to check the texturing on objects though, some texture rotations can go wrong during the process.

Good to hear it worked on your level.
It does not always seem to work with custom tr4 files.

Don't forget to back up your wads every time you change.
