Are you playing the PC version? If so, check in My Documents\Eidos\Tomb Raider - Anniversary\Your Game Profile Name. If the savegames are still there, just delete the autosave file (it sometimes gets corrupted).

I've sometimes had this. I just restarted the game and they were back. I suggest following Mytly's advice too though, to be on the safe side.

It would help if you wrote on what console are you playing.

I've lost all of my Anniversary savegames twice before on my xbox 360, but they were stored on an external flash drive...

Your save has obviously been deleted for some reason. Never experienced it myself but imagine it to be a real pain.
