I think that given that Dominguez is the leader of Trinity ( despite the "high comission" coming in an helicopter later), his personal goals allign with Trinity's goals. Also, the way he is so protective of Paititi makes it believeable that he would try other artifacts (which don't involve messing with the people from his city) and have the latter as a backup plan.

yeah, as much as i love the reboot trilogy, the story definitely felt... disjointed at times
