It inverts the camera controls and aiming on the y axis, there is usually an option for x axis too, and separate settings for aiming weapons.

It changes the way the camera moves, I'm not sure entirely, but from up/down I think or left to right.

Like, pulling the stick down, the camera goes up, and pulling right goes to left. That's inverted axys.
