Does anyone have any idea why the Yaxiil didn't enter the chamber of the box in Cenote, only to attack Lara 15 seconds later?

They're not allowed to go in. The only thing they do is protect it. When the earthquake hit and the door colabsed, they thought that Lara took the Box. That's why they attacked so they can regain it.

And where were they when the box was taken in the first place?

It's kinda strange that they aren't allowed to go in. Does the game ever explain why?
My guess would be so they don't give in to the temptation to steal it (the box I mean)...

It looked very silly though for them to just stand there two feet away from Lara. Then after she reveals plot points to the players they go after her not 5 seconds later.

This is something that really bothers me about Crystal Dynamics story telling. There's always the close call elements but for no reason, Lara gets spared. Like when Unuratu was shot. Rourke had a clean shot at Lara, yet he sent out for the team and just walked away. Rookie mistake and worst villain ever.

Well in all fairness, most action-entertainment products build upon stupid decisions of villains. If they just did what a real-life person would do (i.e. shoot the hero in the head, instead of explaining their scheme), most of these stories would be over in a few minutes. But don't get me wrong, I always raise an eyebrow when something like this happens, and I don't think 'everyone does it' is a valid excuse.

That's true. It is because the setup of the story is dumb to begin with. A script writer should always ask themselves 'what could go wrong?' when telling a story.

However, the script writers hired by Crystal Dynamics seem to be rookies that write with the 'because movie' mentality. The Jaguar decided to spare Lara only to attack 5 minutes later... because movie. The Yaxiil decided to spare Lara only to attack 5 seconds later... because movie. Rourke decided to spare Lara only to get a team to go after her 5 seconds later... because movie.

Maybe they are trying to cut costs and are actually hiring students/amateurs who are happy to get paid with 'exposure'.

I think we ignore too much that Lara embodied literally a mayan goddes at the end of Shadow.
