What does that mean for the MGS1 port I wonder. Did they lose the code to that as well?

I'm not surprised - a lot of people on here are probably too young to remember it now but 9/11 had a huge impact on popular culture and in the years afterward video games, movies and TV were very keen to avoid any sort of reference to it or the World Trade Center.

Most likely, what was definitely scrapped due to 9/11 though was the cutscene of Arsenal Gears crash into Manhatten.
There is an unused 3D model of it in 'The Document of MGS2'

Completely understandable as it would have been very insensitive to show half of Manhattan being bowled over so soon after the attacks. And it explains the weirdly abrupt transition to Federal Hall.

1.Some of MGS 2 dialogues were changed after 9/11 based on what I have heard.
Raiden was supposed to have a "Is he[Solidus] a terrorist ?" dialogue that got removed.

2.The cutscene of arsenal gear crashing in Manhattan was also removed.

3.The Twin towers were supposed to appear in the game but were removed.

4.Some American flags were also removed in the final section from what I have heard.

And No. The whole Iraq setting was scrapped early in development.(Around 1999)

If you are referring to the scene where his car is upside down and he uses the ejector seat to flip it over I'd forgotten about that scene it's been quite a while since I last saw Die Another Day also the invisible car is one of my favourite Bond gadgets, the criticism the stealth car got always me who wouldn't want an invisible car it'd be the ultimate in anti-theft technology, the only other car I want more than the stealth car is the Tumbler from The Dark Knight trilogy.
